I've had my iTunes music folder on an external drive for ages and iTunes is usually intelligent enough to leave the contents of my iPod and iPhone alone if I sync when my external drive is not available. However I just updated to the iTunes 9 folder structure which, as I understand it, means apps are now stored in the media folder on the external drive rather than in the library folder on the local drive.
The trouble is when I sync my phone and the external drive is not connected, iTunes deletes all the apps off my phone! How do I stop this happening?
